How does one order a E90 with the Individual Program? My ED car is on order but would like to change the config before it enters production schedule. Any idea?

This question is actually a lot more complicated than it seems, or at least the answer is. You see, BMWNA does not like complicating things by allowing customers to order whatever they want. It likes to keep things nice and simple by giving people a limited number of choices in terms of packages, options, and colors and asking them to choose. Kind of like "Whatever color you want, as long as it's black" - only richer.

So, your first obstacle in ordering a BMW Individual car is finding a dealer willing to fight on your behalf. There are one or two in Southern California who are known for taking on such tasks, but I do not know of any in Northern California, although, from experience, I have found Weatherford in Berkeley to be quite helpful in general.

Once you have found a dealer willing to take on your project, your dealer will have to argue (by that I mean beg and plead) with BMWNA to allow your special order to go through. This seems to generally take between four to six months for the few that have made this happen.

Once the order has been allowed, you have to pay an additional $2000 for your choice of exterior paint. Costs for the interior vary significantly according to what exactly you want. The BMW Z3 Individual used to cost about $5000 over list for exterior and interior customization - and that was a 2-seater roadster.

Once all this is done, you will have to wait about an additional six months to receive your car. BMW Individual cars are not made on the same production line as the other cars (unless the extent of your individualization is choosing a color that is available on other BMW models, just not the E90).

An added hurdle in your case is the fact that the E90 is still very new. In the past, BMW has not allowed such orders or even opened up some Priority 1 (Customer ordered; presold) options until a year or two into a model's history. Also, you will likely not be able to get the ED E90 you have ordered. You would have to place another order and be prepared to wait about ten months to a year for your next car.

Doing ED precludes you from any special orders or configurations.

That is kinda ironic being that one of the biggest reasons why one would do ED is to custom order the vehicle.
