Anybody in Paris/Munich confirm that a one way ticket by from Paris to Munich is 99 Euros via Lufthansa?
Its outrageously expensive from the US.

1. Try to buy 2 ways (onward and return) sometimes I have seen airlines charge more for one way then 2 ways. (not all airlines are jetblue). 2. 99 euros from Paris to munich oneway does not sound too expansive. Reason being everything in western europe (especially west germany, france and italy (after EU merger)) is unreasonably expansive. Most likely as a result of american tourists love for their ancestoral homeland.
So 99 euros are okay. I paid around 200 euros for Nice to amsterdam and back in 2004, but I booked it like one day in advance.
Also try to book easyjet or ryanair. they are supposed to be european versions of no frills airlines.

So I wonder if you get penalized in any way by the airlines for only using one way of the roundtrip ticket?

No you don't ... I have a R/T from CDG to MUC that I'm using one leg off.. and another R/T fron Nice to CDG that I'm using one leg off. No penalty for not showing.. actually the sucker will make more money since they will put someone from stand by in a seat that I paid for
I even have aonther 2 R/T ticket that I can't use at all and they didn't allow me to change the dates, can the tickes or even change the name on it
